Are you sure your saves are not on the cloud?

If you have mods on, it'll be saved in the mod's folder in My Documents, if I recall correctly. If you have multiple mods on, I think it makes a different directory for every combination of mods you could have.

Did you check my documentsParadox Interactive? That's where it should be, if you're just looking for Crusader Kings in your documents you may have missed it.
If not, check your CK2 folder for a file called "userdir.txt". If it's there open it up, it'll tell you exactly where your save folder is. Also you can create this file yourself and use it to designate where the game should put saves (just create a .txt called userdir, inside type the path you want it to use, for example C:Crusader Kings 2savefolder.) Useful if you have multiple drives and want your saves and mods somewhere other than the default drive.
