Optimal local alignment reports only the longest path in the edit graph. At
the same time, several local alignments may have biological significance and
methods have been developed to find the k best nonoverlapping local alignments.
Thesemethods are particularly important for comparison of multidomain
proteins that share similar blocks that have been shuffled in one protein
compared to another. In this case, a single local alignment representing all
significant similarities may not exist.
