We used the software PartitionFinder v1.1.0 (Lanfear et al.,
2012) to select the best model of nucleotide substitution and the
best partitioning scheme for our data to use in our phylogenetic
analyses. We initially defined nine different data blocks (3 coding
regions 3 codon positions) and allowed the software to conduct
a ‘‘greedy’’ search among combinations of data blocks for the best
partitioning scheme and associated evolutionary model(s). The
best scheme, evaluated under Bayesian Information Criterion
(BIC), combined the data for the three genes into two partitions
(codon positions 1 + 2 and codon position 3), with HKY+G identified
as the best model for the first partition and TrN+G identified
as the best model for the second.
