He seems to have a grudge against God and wants to lure him out to confront him directly. As challenge he planned to hurt as many angels as he could, but Dantalion proposed to go after the general.
I guess the original Archangels / Angels of Presence / Seraphim are very dear to God. A quote of Metatron of Pillar 56 might be an indication:
Apparently God would take it bad if something happened to Michael, like a father would be angry about anyone who hurt his son. But when another of his dear creations / children was to be the cause it could count as an intern struggle among siblings which God could rather accept?
So, if Gilgamesh wants to provoke God enough to lure him out hurting Gabriel, a Seraph, should prove more successfull than killing minor angels (as cruel as it sounds).
In some ways Gilgamesh resembles Metatron: They both were humans, in service to Michael, they both grew tired of serving, they both turned their backs on him. And they both do so for the same reason: The highest good to angels - uneventful, peaceful routine - drives them mad with boredom. They want change as it is usual for humans.
But other than Metatron, who enjoys the many possibilities his powers and longlivety provide, Gilgamesh grew tired of everything.
At the same time, Gilgamesh mourns the fact that he lives on while time (or war) changed the world - he describes it as the disappearance of his world.
Another interesting fact: He mentions other Gods.
And above Metatron mentioned that even God needs to sleep. Seemingly there had been several Gods before. Did the one God oppose them and overthrew them?
But honestly, Michael …. That guy played pranks on more than one God. Why did you put your faith into someone like that? It was to be expected that he treasures his own interests over his orders.
