Both trainings increase the 'Strength' bar of your partner. Getting a megahit is a skill, and it fully restores the 'Strength' bar.
As for classic actually having an effect on your partner's actual strength in battles is beyond me. I've only really done pendulum trainings. But everyone says that 4 classics are equal to 1 megahit, so I'll be using that claim here.
For which training is more efficient, I highly recommend pendulum instead of classic. Here's why:
1. The app tends to lag when you execute the commands fast enough, which disrupts your timing and rhythm, and also lags your phone response.
2. You won't get 100% all of the time. A major problem, you need to be incredibly consistent to keep up.
3. Too much buttons to press. With classic, you're basically hitting 3 times as much to get a megahit pendulum equivalent. That is if you're hitting 100% on everything. On the other hand, get champion ranking and it's a 100% megahit no matter what you do. You can finally walk to your classroom without making everyone see you shake your phone every 17 seconds, how cool is that?
4. Double pill intakes. Refilling your DP is already a large hassle, so why do it twice as frequent? Classic takes too much DP
If you really want to train faster than everyone else, then be my guest and try out classic training. To me it just takes too much effort for such a small boost.

I only do Classic if I'm doing the Pill Refill. I mean, it only takes 45 minutes to get 80 Megahits with my ExVeemon (which might be because he only needs 2 shakes) and because I back out when I see I won't get a Megahit (which doesn't drain DP in any way) so that speeds it up a bit since you don't have to go through the animation of the Misfires.
I think Pendulum is much more efficient. I've got 835 Megahits, and if it's true with the times 4 multiplier, that amounts to a whopping 3340 classic trainings.
